Yes, going back over evereything you posted, since you were able to restore apps from MS with backupman, I would think the problem is one of 3 things:
1) you got extremely unlucky and restored the problem app. I think this is a long shot since it affects both synch and data import.
2) the connection between the Clie and the cradle. Replace cradle or try another Clie in the cradle. Could be cradle or Clie connector.
3) connection between cradle and PC. So either a bad lead from the cradle or a bad USB port. Try a different cradle or try plugging the cradle into a different USB port.
