When deleting programs from the NX it seems to me that sometimes orphaned files are left behind (files without the mainprogram), usually 1k or 2k size files. Does anyone know how to find out which files belong to what program?

One of the solution is to use McFile to view all the files and select the data on the right as "creator". Most apps and related database has the same "creator" info. This is how I identify which file belong to which app.

You need to delete apps from the default OEM launcher to prevent that from happening. I use a program called SysTool and it's freeware. I don't remember where I found it. BTW, it works on the NX.

Or alternatively, Filez, which is free, also is able to do the same.

SysTool actually spells it out,
Example: psys = System Software

I use Zlauncher to delete programs, would that be the cause of the orphaned files?

Yes, the default launcher I have found has been the most reliable for deleting apps, akin to the add/remove programs Icon in Windows Control Panel. Like my PC, I always do a restart on the desktop or a soft reset on the Clie as some files can be locked by the OS.

the major problem is that some orphaned files DO NOT have the same creator id as the corresponding app:
I suggest either watchIt or uninstall manager (both @ Palmgear) watchit also has a feature called Preclean which delets orphaned files, cannot say anything about Uninstall Manager I have not tested it...
