I am considering buying 2 TJ35s - one for my wife and one for myself. Does anyone know if we will be able to set up the software on one computer so that we are each able to sync with different preferences to meet our different needs?

Yes you can - you will each have separate hot sync ID's and that allows you to keep the handhelds separate.
