The "usual" way for deleting skins and other databases that are in use and that are shadowing ROM databases is to use Filez, change the type and creator ids, reset, and delete. But I found a simpler way of doing this in Filez:
Select file. Menu. Files -> Details -> Attrs -> Check "Recyclable". Repeat for other file(s). Soft reset. Files will disappear automatically.
